The University of Saint Francis named Kevin Donnelly the Cougars' head football coach in 1997. After a year of preparation, St. Francis began play as Fort Wayne's first collegiate football program in the 1998 season. From 1999 through 2013, his teams lost three or fewer games each season. Six teams have completed undefeated regular seasons (2002-2006, 2008), and three consecutive teams finished as NAIA national runners-up (2004-2006). In addition, the Cougars were champions of the Mid States Football Association nine times between 1999 and 2013.

Despite a valiant effort, the Cougars fell 15 to 13 to the Fighting Saints in their first NAIA championship game.
